I'm guessing it's just to make setup easier and not have to come up with different numbers of Special Buildings to put out for different numbers of players. It doesn't actually affect the game if there are 6 on the table, even if all 6 aren't placed out.Remember that 5 of those cards are important with the Marketplace in play. That building allows you to pick up the top 2 Special Building cards (potentially the 4th and 5th cards), look at them, and place them back in any order.
