Yes, but the ship entry dictates specific quantities, while the bridge says "as many goods as he wishes." So I don't see where the confusion comes from.
You're right, it specifies a quantity, but it doesn't specify it's talking about tokens and not stacks. It can just as easily be read that they're talking about 2 types of goods in stacks, like a stack of fish and stack of bread, and not 1 fish and 1 bread.

The last sentence of the example "A player may ship several of the same good or different goods on a single ship." clarifies that they're not talking about stacks of goods but individual tokens. This should have been in the description of the building, not in the example of how it was used. Had they put it into the description, I don't believe we would have been confused about the building. That's all I was pointing out.

You're reading it and mentally inserting meaning that isn't actually there. It says X number of goods. A good is a good. A good is not a stack of goods. A good is not a type of goods. A good is a single, solitary good, and there's no reason to think otherwise. That's all I was pointing out. :)
Interestingly enough, Mayfair decided to clarify this in the 2017 edition of the rules. My rules are the 2012 Z-Man edition that simply says "2 goods" Maybe they saw this thread :)

It's now stated this way (emphasis mine).

The player pays 3 energy for each of their ships that they want to use to ship goods. Wooden Ships can ship 2 good tokens, Iron Ships 3 and Steel Ships 4. Luxury Liners cannot be used to ship goods. Each shipped meat, smoked fish, charcoal, hide, brick and iron earns the player 2 Francs; each cattle, bread and coal earns 3 Francs, each leather 4 Francs, each coke 5 Francs and each steel 8 Francs.....
